Ahh The Windows Linux debate. I've used both actually and depending on what you want to do with your site, both are well-supported by the Web hosts.
The security patch issue for Windows was bothersome but it's way better now.
That's not to say Linux was exempt from any security issues.

There are excellent Web hosting plans on both platforms.
